Alright so in a game it tries to tell a story, but often it's got bits to do in-between the story, think of it like if you're watching a play, and then the actors tell the audience to do something in between scenes that can affect the outcome. In this case the game's no doubt got set bits of the story that have to be told, but there's a portion of it that you can change. In this case you can rebuild Rome, or explore the city, that sort of thing.

And if you do these things, or do them differently, does that change what happened?

They were both born into a nice bit of wealth, they both wanted to shag just about anything that moved, they both were rather protective of their families... well for Cesare his sister, by any count-, they both had a temper, and they both had the drive for revenge. In addition if Lucrezia wasn't trying to get under Ezio's skin, Cesare might have wanted to restore Rome too. In the end Cesare grew up in a twisted sort of family and took to it like a duck to water, while Ezio's was a bit more healthy and there were others about who kept him from going too far.
